Get a mechanics stethoscope and pinpoint the noise. Check around the timing cover.

Trust me... You crank it up with a cold motor, loud tick/rattle sound/ starts getting quiet when truck starts warming up, dont hear it when motor...
If your not running a motorcraft filter, swap to one now. Get ready to have them done...

I don't know much about the newer 3.0 and 4.0 motors but I think that you only have one coil pack. If so, that's about right for a shop doing it.
