Yea the back side of where the rocker panel welds to has 4 big ass holes with rubber grommets in them. My dad couldn't believe it either, that's how all that damn water gets inside
I was going to plug them up, any suggestions?

I say pull the plugs, POR15 the shat out of the insides
    then reinstall the plugs.
Spray can POR15 or get creative with a bent handle narrow brush.

alright guys here the final product (sorta, awaiting clear coat) what do yall think? i think it looks pretty darn good for my first body repair and i can say i did the whole thing myself, feels good!

you can kinda see some texture where the filler is but i didnt think it was all that bad. i did my best with grinding the old welds down and sanding the filler with the panel lines. could only do so much with the doors on lol, guess you could say i got lazy.

just gotta put another coat of bed liner on the underside as well as the clear coat on top. still havent decided if i want to PTM the bottom side of it or just leave it black. ive gotta sand down the passenger side bottom as well and bedline that side too. i will order a can or two of that POR-15 chassis black for the inside of the rocker. ive also gotta order that stupid plastic black piece that goes on the rocker panel. $13 from ford, the old one broke when i took it off. i also have to weld the bottom door hinge on so ill have to sand down the area where i just painted, weld it on and touch it up.
