When I did my links today, the nut bottomed out when I tightened it. It's firm, but I'm a little worried that there might be to much stress on the rubber groments? Or is it more important that it is firm for a better ride?

they're supposed to he firm but not squashed. they have a torque of 16 lbs but really I would just tighten them until they are tight being careful not to squash the bushings. the first set I out on my truck I tighten them way too much and they just split after a few months. just be sure to tighten them with the weight on the bar.
